This page describes the minimum set of materials that are designed to prepare students who are participating in the GEP annotation and sequence improvement projects.

Minimum set of Annotation Materials

The minimum set of annotation tutorials and exercises are listed below. All the materials listed below have been combined into a single package for download.

  • A Simple Introduction to NCBI BLAST

    This walkthrough serve as a simple introduction to key functionalities of NCBI BLAST

  • Exercise #1: Detecting and Interpreting Genetic Homology

    An introductory exercise using BLAST to annotate a region in the Drosophila melanogaster genome. Students can use this exercise to gain familiarity with performing BLAST searches and interpreting BLAST output. An answer key is provided for instructors.

  • Annotation for D. virilis

    This is a PowerPoint presentation describing the recommended strategies for annotating a D. virlis fosmid. The homology-based annotation strategy should also be applicable to annotation of D. erecta and D. mojavensis projects.

  • Simple Annotation Problem

    This worksheet will guide you through a series of basic steps that have been found to work well for annotation of species closely related to Drosophila melanogaster. It provides a technique that can also be the foundation of annotation in other, more divergent species but in those cases other special techniques will probably be needed.

  • GEP Annotation Report

    This document is the revised annotation report that GEP students will use to report their annotation results to the GEP.

  • Annotation Instruction Sheet

    This document is a more in depth description of the evidence based annotation technique used by the GEP. This document is designed to complement and extend the basic technique described in the Annotation for D. virilis powerpoint.

Minimum set of Sequence Improvement Materials

The minimum set of finishing tutorials and exercises are listed below. All the materials listed below have been combined into a single package for download.

  • An Introduction to Consed

    A walkthrough that illustrates how students can use Consed to identify problematic regions in a genome assembly and strategies students can use to address these problems.

  • Using Consed Graphically

    A training document similar to An Introduction to Consed, this document contains a more detailed walkthrough that explores additional functions available in Consed

  • Drosophila Finishing Problem Set

    Students can practice using Consed by working on two Drosophila projects. This exercise poses various challenges that students may encounter when working on their own projects.

  • Strategies for Finishing

    This document contains some advice on the strategies students can use to resolve common problems they may encounter during finishing.

  • Finishing Checklist

    Students should complete all items on this checklist before submitting the project back to the GEP.
