About This Page

It is possible to annotate genes using only web-based tools. However, since many bioinformatics programs are initially designed for UNIX systems, one can also use a command-line system to run BLAST and RepeatMasker. This requires an introduction to UNIX, also essential to running Consed and phredPhrap. A training worksheet and answer key are provided here.

Learning to Use UNIX

  • Command Line Unix: BLAST, RepeatMasker, Herne

Instructions for running BLAST, RepeatMasker, and the BLAST output viewer Herne on the command-line

  • Unix Commands: Quick Reference Sheet

A Unix reference sheet for commonly used Unix commands

  • Introduction to UNIX Exercise

A simple exercise on using simple Unix commands to navigate to different directories and manipulate files.

  • Annotation Unix Worksheet

Exercise that uses UNIX tools (command-line BLAST and RepeatMasker) for gene annotations.
